Start of in Thailand. Find your way to Khaosan Road Don’t prebook anything just show up from the airport. Stay in Bangkok for a day or two. You will find 100’s of back packers and the best deals in S.E.A.
Its a blast, I spent 6 months doing Thailand, Laos, Vietnam, Malaysia and Cambodia. Trains taxis motos boats and buses going town to town island to island every 3 days. The whole trip cost $4300 back in 2005 the Dollar is about 30% weaker since then but it is still cheap.
Wish I was coming with you. best trip of my life.

I cannot give any info on Malaysia and Thailand. But for Singapore, cheap hotels would be like Hotel 81 (though sometimes it can be quite sleazy depending on which branch you stay in) or Fragrance hotel.
For food, do travel to the local neighbourhood places and try the food there in the hawker centres or food courts. In general, the hygiene standards in singapore is quite high, so no worries about food poisoning. Do not go to Newton Food Centre, the food there is local and great but very expensive.
As for flights, you can try budget airlines like Tiger Airways, AirAsia or Jetstar Asia. they travel to a lot of destinations in South East Asia. Do check their website to find out more.
Sometimes not being too prepared is good, you can be a bit more adventurous.

For hotels & hostels of a reputable standard within your budgets, choose an online hotel / hostel directory tool like Cheaperthanhotels :

You can drill into specific areas and sort by price, star rating and location.
This directory engages contracts with hotels etc that are used by 1M’s of folks, so the places have to be of a certain standard.
Eating - common sense - just use your eyes to determin what’s likely to be hygenic and what’s not. Hotels will have better hygene standards.
Sites / Experiences - use one of the many good quality guides online like Lonely Planet : - buying the guides are better than using the online resources. Places like Trip Advisor can often offer a wealth of travellers tips.
